Despite two late bogeys, Toms carded a four-under par 67 at Port Royal Golf Course in the 36-hole tournament for the year's four major champions.
America's Toms was a replacement for British Open champion Luis Oosthuizen, who is recovering from an ankle injury.
Els is standing in for Masters champion Phil Mickelson, who elected not to play.
US Open champion Graeme McDowell of Northern Ireland carded a 72, while Germany's PGA champion Martin Kaymer brought up the rear with a 74.
However, Kaymer said his appearance in the event had helped him realize what he has achieved this season.
The 25-year-old, who won his first major title in a playoff at Whistling Straits, could even get to number one in the world next week with a victory in the Andalucia Masters.
"I didn't play the best golf today," Kaymer said. "But I was standing on 16 and trying to enjoy the moment. For me, I'm only five years a golf professional. I just thought about, 'It's quite stunning to be here already that early in my career.'
"It was one of those moments where you realize you're a winner. It takes some time to realize. It's not normal what I've done the last few years, especially this year."
Alternates in the event must be former major winners and are offered their berths based on their performance in the majors this year.
Toms, who won the PGA Championship in 2001, was five-under through 10 holes on Tuesday and appeared headed toward a course record.
However, he followed with two bogeys split by a birdie before closing with five pars.
Despite a balky putter, Els made enough birdies to stay close.
"It feels like I left a lot of shots out there, especially on the front nine" said Els, whose last major title was the 2002 British Open. "I think I'm in a good position.
"Hopefully, I can play a little better tomorrow."
McDowell's one-over 72 included a triple bogey seven at 11, which he offset somewhat with two birdies to finish.
