The 18-year-old South Korean followed up his impressive first round 66 by again dropping just one shot at High1 Country Club despite further disruptive delays due to heavy rain and low cloud at the $1 million OneAsia event.
High school student Bae and playing partner Damon Welsford of Australia, who was a shot behind, took just under 10 hours to complete their rounds because of the dire conditions.
Bae was unfazed by numerous interruptions to the third day in the mountains northwest of Seoul to play a superb approach to four feet on the final green to set up a second consecutive gain to claim the lead from Welsford.
"At the start of the season my driving was very inconsistent, but I now feel I have got it right," said Bae, who has missed the cut on his two other appearances on the Korean Tour this season.
"My iron shots were also very good and when I was faced with a challenge my putting was also very good and I was able to get a good score.
"But there are still a lot of players who need to finish their second rounds so I am not thinking about winning just yet."
Welsford looked on course to top the second round leaderboard, but he three-putted the final green from 20 feet to concede the only bogey of his second round 67.
"I feel very good and I am glad I was able to finish my second round as I believe it is an advantage to be able to finish," said Welsford.
South Korea's Kim Chang-Yoon, playing in the first group alongside Bae and Welsford, was the only other player to complete his second round after carding a second consecutive 72 to remain at five-over-par overall.
With tournament officials forced to halt play on over 20 occasions over the first three days, first round leader Lee Min-Chang, who opened with a superb 64 on Thursday, was unable to start his second round due to the numerous delays.
